As I see it, a bigger issue than her not being human would be "what happens to the Swarm when Amon dies?"
As it is, I can't see Kerrigan continuing the Swarm's goal to assimilate all life, but I don't know how the Swarm would be contented with any form of peace--and I really don't think she's going to abandon them after she spent an entire game bonding with the Zerg. I can possibly see the Zerg going extinct, but I don't think the writers would make the Overmind's sacrifice for the survival of the Zerg be in vain like that.
Of course, they care more about making a good story than being nice to the characters, but I don't think eradicating the Zerg will be their answer to the problem.
